I guess one of the packages you changed was the kernel (modules),
or perhaps the compiler. Or could it be an aggressive hardware-
probing utility? There are no other system components that could
produce such new behaviour. If you did not change one of these,
double-check if there changed something in hardware.

Try revert to kernel 2.4, this is the stable one.
(Yes, I know, that might break ACPI, ALSA and so on.)
